In the first, yet bizarre episode, we follow the adventures of a time traveler (Mikuru Asahina) as she protects an esper (Itsuki Koizumi) from a powerful alien (Yuki Nagato). What is supposed to be an adventure full of suspense and thrills turns out to be a disastrous production by the SOS Brigade full of bad acting, poor editing and over the top action with sarcastic delivery by our narrator Kyon. But in the end, the director who is no other than Haruhi Suzumiya calls the film a success and plans to send it to the film festival.

Our narrator, Kyon, a normal human being, has just entered North High School, with no aspirations of any sort. He has discarded his childhood fantasies of aliens, time travelers and espers and hopes to enjoy a monotonous year of school. Continuing from the last episode, Kyon is now forced to come after school every day to the new clubhouse of the SOS Brigade. He meets the other two girl members, Yuki Nagato, a monotonous first year who voluntarily joins them from the Literary Club and Mikuru Asahina, a sexually attractive girl, who is forced to join and later is sexually harassed by Haruhi Suzumiya every day. Thanks to her eccentric behavior, Haruhi signs up the SOS Brigade into a baseball tournament, because she wants the SOS to be more known to the public. However, Kyon knows that they will lose anyway and plans not to take it seriously. But, the other members know that if the SOS loses, Haruhi could destroy the current world without knowing. So, in a wild finish, thanks to Yuki, the SOS Brigade wins the first round against the number 1 seed and everything is fine.

Continuing from the third episode, Yuki, Mikuru Asahina (a real time traveler) and Itsuki Koizumi (an esper, who joins the club in this episode) reveal their identities and purposes to Kyon. They all believe that three years ago, Haruhi created the current world and that their organizations are supposed to monitor her activities. If she becomes bored or angry, she could create a new world, destroying the current one, causing chaos. After exams are finished, the SOS Brigade takes a cruise to a remote island that is planned by Itsuki. Kyon's sister tags along as well, much to the chagrin of Kyon. Once they arrive, they meet Keiichi-san, the owner of the villa they are staying at, his brother Yutaka-san, the butler Arakawa-san and the maid, Mori-san. Haruhi starts thinking that a murder mystery might occur, but Kyon tells her they only just arrived. So, the first day is spent at the beach. The SOS Brigade is back at school, with Kyon designing their new website and Haruhi coming up with their logo, which Kyon despises. Nothing really happens, until Haruhi notices something wrong with the logo, and later a surprise visitor arrives, asking for help from the SOS. She claims that her boyfriend (the Computer Society President) has disappeared from the earth and has never returned. So the SOS go to his apartment to investigate and return with nothing. After the 6th episode, the SOS (namely Haruhi and Kyon) go and investigate the murder of Keiichi-san in his room. At first, they believe that Yutaka-san killed Keiichi-san after an argument and fled. However, after a search in the rain where Kyon saves Haruhi's life, Haruhi suddenly realizes that it wasn't what they thought it was. Back inside, Itsuki provides Kyon with more information about the murder. But in the end, it is all a hoax as Keiichi-san is not dead at all and Haruhi recounts the whole mystery with Kyon grumbling along. The next day, they leave the ...

Filler episode where nothing out of the ordinary happens. Haruhi orders Kyon to get the heater she purchased from one of the sponsors of the movie they made. Meanwhile, while he is out in the cold, Haruhi, Mikuru and Itsuki do the behind the scenes filming for the Adventures of Mikuru Asahina dvd and Yuki reads in the clubhouse. A frozen and exhausted Kyon returns with the heater, turns it on and falls asleep. He later wakes up and finds Haruhi who has been waiting for him to get up. They end up walking home together in the rain.

Haruhi is very bored and tired out, so the SOS Brigade spends an entire day doing nothing. Later, Kyon receives a note from Ryoko Asakura telling him to meet her in a classroom. After he arrives, Ryoko tells him that she will kill him to see how Haruhi will respond, but is intercepted by Yuki who erases all trace and data of Ryoko. The next day, Kyon meets up with Mikuru's future self and she tells him that in the future, he and Haruhi will be in grave danger. Still feeling humiliated and seeking revenge from the 3rd episode, the President of the Computer Society challenges the SOS to a contest with the game that they created to which Haruhi responds with a kick to the President's head. Confident about winning, Haruhi proclaims that they will practice hard for a week straight. But after being blown up so many times during practice, the game turns out to be harder than they thought and on the day of the battle, it looks like they will lose thanks to Haruhi's charge crazy behavior. Today is the film festival. While the other SOS members are busying working in the festival, Kyon is walking around, doing nothing, apparently tired from his all-nighter. He goes to the auditorium to sleep, while waiting for the band ENOZ. But, when he wakes up, he is disgusted to see Haruhi and Yuki on stage with the other members of ENOZ. This episode takes a much more serious note than the last 12 episodes. In the beginning, Haruhi and Kyon fail to gain any evidence about Ryoko Asakura's disappearance and then Haruhi tells Kyon about why she seeks espers, aliens and time-travelers. As Kyon solemnly reaches home, Itsuki arrives and takes him on a car ride telling everything about Haruhi and why both of them are here. Today is another hot and boring day and Haruhi is rather melancholic. Kyon is still confused on what his purpose is. As he remembers what the adult Mikuru told him about her mole, the present Mikuru finds her name on one of the computer folders. As they playfully wrestle for the mouse, Haruhi suddenly walks in on them in a bad mood, thinking that Kyon and Mikuru were fooling around.
