Ren Amamiya, a "Phantom Thief," is arrested. He tells investigator Sae Nijima how he and his friend Ryuji Sakamoto first found an alternate universe called the "Metaverse," the "Velvet Room," and the mysterious spirits known as Personas.

Ren and Ryuji dive back into Kamoshida's Palace, where they meet and free a mysterious cat named Morgana. Ryuji awakens his Persona, and Morgana reveals his own while beginning to explain what the Metaverse is.

Morgana enters the real world as a regular house cat. He tells Ren and Ryuji how they can change Kamoshida's abusive nature: stealing the twisted desires in his heart. Ann Takamaki is dragged into the Metaverse, and awakens her own Persona.

The first heist of the Phantom Thieves of Hearts is underway, as the group sends Kamoshida a calling card, threatening to steal away is twisted desires. Ren and the gang begin prepping for their dangerous delve into the cognitive world, and encounter a couple potential allies in the process. Will they be successful in taking the terrible King Kamoshida's precious Treasure?

Ren's classmate Yuuki Mishima creates a Phantom Thieves fan-site. Morgana asks the others to explore Mementos, everyone's collective Palace, to find clues towards his real identity.

The gang meets young artist Yusuke Kitagawa. They also learn that Ichiryusai Madarame, an artist, used to teach someone they helped in Mementos, and is currently teaching Yusuke, but he abuses and plagiarizes from his students.

Needing to change Madarame's cognition to further access his Palace, Ann distracts Yusuke while Morgana access Madarame's secret room, exposing his plagiarism of his most known piece, Sayuri. After inadvertenly following the others into the Palace, Yusuke learns that Madarame was responsible for the death of his mother, leading him to awaken his Persona, Goemon.

Phantom Thieves sent a calling card to Madarame. They dive into his palace.

Ren finds that teacher Kawakami has second job as a maid. He hears from her why Ryuji quitted the track-and-field club.

During a class excursion to a television station, the gang spectate an interview with police detective Goro Akechi, who claims that the Phantom Thieves' ability to change hearts could be used for evil. Later, Makoto learns of the Phantom Thieves' identities and blackmails them with a recording, stating she will only delete it if they can change the heart of a crime syndicate boss who has involving students. Meeting up with reporter Ichika Ohya, Ren learns the boss' name, Junya Kaneshiro, which leads the gang to his Palace; a bank flying above Shibuya.

As the thieves find they cannot get into the Palace while it's in midair, Makoto, wanting to prove herself useful, uses herself as bait in order to lead the gang to Kaneshiro, who blackmails them with an incriminating photo. Now considered a customer in Kaneshiro's bank, Makoto accompanies the others to Kaneshiro's Palace where she awakens her Persona, Johanna.

Makoto joins the Phantom Thieves of Hearts as the brains. They dive into Kaneshiro's Palace again.

Phantom Thieves get an information about a man with black mask in the Metaverse. Meanwhile, Yûsuke talks to Ren about his trouble.

Ren and Makoto come to Shinjuku to verify her hypothesis. They see a schoolmate go into a shady bar.

After the term exam, Ren and the gang go to see firework display. Then, international hactivist group Medjed threatens Phantom Thieves on the internet while they consider the next target.

Sojiro tells the gang why he raises Futaba. They notice that he doesn't know what to do in order to open her mind, and they guess that Alibaba and Futaba are the same person.

The day before X-Day, Akechi visits Iwai's military surplus store. Meanwhile, Phantom Thieves dive into Futaba's palace because she opens the door to her bedroom in real world. Futaba follows them to her own palace.

Futaba also joins the Phantom Thieves of Hearts, but she doesn't like to talk. Gang want to become friendly with her, so they plan to trip to the sea. Ren begin to the part-time job at a flower shop to make money for the trip.

Makoto gains a pieces of investigation data from his sister Sae. Ren, Ryûji, Anne, Makoto and Yûsuke leave Tokyo to go on a school trip.

Haru and Morgana dived into her father's palace only by themselves. Phantom Thieves follow Morgana, so they get to know Haru.

Phantom Thieves get angry because Okumura have contrived a political marriage of Haru. They dive into Okumura's palace again with Haru.

Okumura collapsed during a press conference. After that, the criticism against Phantom Thieves that increase in the public opinion day by day.

It decides that Akechi will give a speech on Shujin High School Festival. Then, Akechi visits Ren, and confides to him that he has a favorable opinion towards Phantom Thieves.

Akechi gives Phantom Thieves some pieces of classified information, and suggests that they should aim at Sae because she has lost control of herself through overwork.

Phantom Thieves of Hearts dive into Sae's palace as a casino.

When Ren run from Sae's palace, his new persona Arsène awakens. However, he is arrested by the riot police. Akechi tells gang with a look of impatience that he has an idea to help Ren.

The news of the death of the leader of Phantom Thieves was announced, however, Ren goes back to Sojiro's cafe safely. How did he get away from the police department? Can he find the true enemy?

Phantom Thieves could reform the mastermind behind all of the incidents. But people don't change anything, in fact, they begin to hate Phantom Thieves.
