After several ships go missing, Megaman along with Roll and Dr. Light search the seas and find Dr. Wily plundering the world's shipping fleet.

After seeing his new device can transfer his robots into his dreams and then hypnotize humans in their sleep, Dr. Wily plots to use it to take control of the planet.

An archaeological trip leads Megaman to face Dr. Wily and an ancient evil spirit locked in a gold chest.

Proto Man pretends to join forces with Mega Man and help him in battle. He winds up stealing his brother's glory, but he is only doing this as a distraction for one of Wily's plots.

Dr. Wily runs an amusement park that hypnotizes guests into being robots.

Two mavericks from the future come to invade the world as does Mega Man X to stop them. Mega Man works with X to try to stop the mavericks.

Dr. Wily programs dolls and toys to commit crimes as a diversion to get his hands on a valuable pearl.
